    I have just run into this problem myself. It was driving me mad. Glad I came across this solution. I can confirm the problem doesn't occur in MapPoint 2009, it is just 2006.

    On your screenshot change the colour of the line to red or green and you will find the line appears behind the territory when ordered behind the roads.
