It should not have any effect on Virtual Earth.
I'm not sure what you're asking for the other part.
You need MapPoint 2009 to open PTM files created with MapPoint 2009.
MapPoint 2006 cannot open PTM files created with MapPoint 2009.

Black Belt Hi,
I just tryed to run a compiled executable for MP2006 to run on a mp2009 registered system and it run, can open a map etc, if that is your question.
